According to the authors at Molecular Devices, "GenePix Pro is the complete standalone image analysis software for microarrays, tissue arrays and cell arrays".
If you need "higher order analysis of multiple scan results" perhaps you should look at GeneSpring instead.
[edit] Licensing
The UNMC Microarray Core Facility hosts a license server for using GenePix 4000b(?). GenePix Pro 6.0 for MS-Windows is distributed on CD and then license verification occurs over the UNMC LAN. UNMC holds a license for 5 simultaneous users.
GenePix uses NetHASP License Manager, which you can read about here and here. All the GenePix documentation refers to "NetHASP", but apparently Aladdin has since renamed the product to "HASP HL Net" or variations thereof.
Having trouble? When you start GenePix in the bottom status bar it will say "Hardware Key: searching...". If you are not on the UNMC network or if something goes wrong you will get a pop-up box saying that "A GenePix Pro hardware protection key could not be found..." You can then choose to attempt a "direct connection" by pressing "Yes". The next box lets you select Automatic (broadcast), which is the default, or you can manually type in the IP address of the licensing server. If you don't have that IP address please contact GSAF support.
VPN from outside UNMC? GSAF support can help you with access to GenePix from anywhere on the Internet using UNMC's SSL VPN technology. All you need is a web browser and an account in Lotus Notes anywhere in the Nebraska University system and you can use GenePix. The Automatic (broadcast) discovery will not work, but the correct, manually entered IP address does. GSAF support has to request that your Lotus ID be added to the list of GSAF SSL VPN users.
